Did you replace the alternator with a remanufactured Toyota alternator, or a parts store "lifetime guarantee" alternator?

Check all the grounds, particularly where the ground strap from the battery bolts to the firewall in the frunk.

Any body ever have charging problems  with there mrk2 turbo. I have replaced both battery and my altinater and still have
charging problems
