[MR2] MKII Factory Alarm

What is the easiest way to access the brains of the factory alarm? The manual shows it on the passenger side (possibly near the speaker back there?). I'm also unclear as to how the alarm is supposed to function. I found the dome fuse missing from the frunk which explained the non-functional clock and dome lights, so I put the correct fuse in. However, the next time I unlocked the driver door, the alarm went off. I put the key in the ignition, and the alarm went off. Although, the car would not crank until I removed the dome fuse again. My guess is that the ecu is not getting the signal that the door has been unlocked with a key, but I don't know if inserting the key into the ignition is a valid way to disarm the alarm. It silenced the horn, but the car still wouldn't crank. I don't have any kind of key fob (did MR2s even come with them?), so I'm not sure how else I could disarm it.
Also, how effective is the factory alarm anyway? It appears as though the brain uses a number of switches, but can it be disarmed by sliding something through the top of the window and hitting the "unlock" button?
I'm not terribly worried about having the alarm, but it'd be nice to have all factory options functioning. On the flip side, if it means I have to start prying on 16 year old plastic held in by 16 year old clips to fix it, I may be better off pulling the plug on it.
